I recently had to empty two different accounts on two different domains. However even when emptied, the queue still showed bounce messages going out because cPanel thought the accounts were still full. After much reading and consternation, I determined that the maildirsize file wasn't deleted along with the box contents. So unless you were to increase the quota size for that box (which does delete that file) it would still show as full when it's not. I'm sure it's an easy fix, but I wanted to bring it to your attention.
