I'm sorry, it is the "Delivery Queue" I am referring to.
As you look at the ConfigServer Mail Queues window, it is the top-most stat that currently says:
Delivery Queue (32867 emails)
How can I remove these 32k+ messages via the shell?

Hi, I have the same exact problem, except with more like 34,000 messages.
I tried the instructions and they did not work, seemed to delete just a fraction of what I needed.
Is the pending queue located in a different directory these days?

Eeekkk, now I see that MailScanner is not taggin spam on most of our servers. We are being flooded with spam right now.

Update, I tried to run the following which seemed to fix an issue like this a few years ago:
/usr/mscpanel/msswitch.pl in
But I get this line in shell when I do:

This is baffling. I have checked everything I can think of, but all the email that comes to one particular email account of an addon domain never gets the mailscanner score in the header. cPanel.net reminded me that we have a few utilities in the server chattr locked and this was causing the issue. Their response: ----------- Your /usr/bin/strings was chattr +i, which was preventing binutils from being installed correctly. The following series of commands seems to have resolved this....
