A quick update to this.
I think I may have found, at least some of the files.
They appear to be stored in /var/spool/exim_incoming/input/
But I have no idea how to get them delivered.
Does anyone know how to do this?

Mailscanner not started - lost emails
Hi, We needed to reboot the server last night. After we did, it seems Mailscanner did not start properly. We noticed the mail queue had over 800 emails pending.
